The observed band size may be different from the predicted band size for two main reasons:
Migration may not be exclusively due to protein size – Migration rate is subject to relative charge variation, and/or posttranslational modifications that cause the protein to migrate through the gel differently than expected based solely on the molecular weight of the protein.
The apparent molecular weight of the protein may be different than expected - because the molecular weight of the protein is actually different than that calculated from amino acid sequence. This can occur due to cleavage or degradation of the protein, splicing or the formation of protein multimers.
